I am working with 4 layers for a rigid-flex design. According to the 3D viewer when you place a through via, Kicad places pads or rings around the via

You can right click the footprint, chosse properties and change the local settings of pad clearance.

My suggestion is that setting the clearance on a pad by pad basis, either in the footprint editor or after placing a footprint on the board.
