Is there a way to make via stitching before copper fill without problem?

via stitching copper fill

I need via's to connect ground planes across different layers. But I have problems in doing so with the right order.

Yes, You are right. I have not do as you said and this is the main cause of the problem I now meet.

I doubt that you have not set the net of the via footprint to that of the copper pour.
