The difficulty of using Eagle ver 6.3 is that a via is assigned to change layer during a rerouting; trying to delete it later is not allowed because Eagle considers it as part of the net. Is there someone can help me to solve it?

You can use the "ripup" feature, not the "delete" feature. Ripup doesn't require back-annotation, delete does
