Initially PCBs were designed manually by creating a photomask on a clear mylar sheet, usually at two or four times the true size. Starting from the schematic diagram the component pin pads were laid out on the mylar and then traces were routed to connect the pads. If you have many questions of PCB Design, please come here!

For one of my design, the Capacitors in the bottom right are causing a violation with the 200pin connector whilst the fudicals are causing a violation in close proximity the memory and to the iMX6 chip. This was not causing a problem before and it is now and I do not know why, or, how to correct it. Is anyone able to advise?

In your case, what you only need to do is making exceptions for the fiducials in the rules.But are you sure you need those additional fiducials for the BGAs anyway? Most of the time, if the assembler is decent you will be fine just with 3 fiducials in the corners of the board.
